Before I tighten everything up I wanted to make sure that the positioning of the assembly that the end of the arm of the quarter panel(the black thing in the first pic) is correct. When I took it out I don't remember what way it was facing. Also in the second pic see how the seal up against the quarter panel isn't quite flush. Should I cut it a little?

I think I trimmed mine. But every picture of that area I've got is blocked by the mirror and the car is in storage so I can't be positive.

Oh , if it were only that easy! (laughs derisively in an annoying condensending and smug manner :))You are not going to tighten anything up until the window is winding freely up and down. The area you picture is mostly driven by the windscreen alignment ( but not entirely) The bottom rear tends to set the pressure on th rubber seal. the middle an winder bolts have enough moment to fine tune. Expect to spend an hour winding the window up and down while adjusting.
lately I've found I need a kneeling pad, for these jobs. I did mine on the weekend. The concrete is too much for my apparently calcifying joints. An old bit of sheepskin does well.

Terry, you will need to trim the rubber wiper seal, which by the way is on upside down. I can take some close up pictures of the seal and where you need to cut it if you like (When I get home tonight).

Like Peter said, the rear bracket is on correctly.

Gary's right, the rubber is on upside down (you are not the first to make this mistake I promise you)

With the window alignment. It helps to start aligning with the window all the way up. That way you can do your best to make it fit nicely and parallel into the chrome quarter window channel. On my car the bottom is pushed as close to the outer skin of the door as I can get it. That happens to line up with the windscreen frame. However these cars are all a little different.

And I was expecting to see a story on the quarter panel, not the quarter vent.
