Everything I have read indicates I should have done this while the brakes were in working condition...now that the brakes are off (and cleaned) what is the best way to remove the piston assemblies?

Air gun through the transfer hole works fine. Make sure you hold your hand over the piston.
Here is what I did just yesterday on my 66 sprite (Lockheed) brakes.
I think the easiest way is to hook brake hose back on, you don't have to mount the caliper, hang it off of wire hangar. Bleed the caliper, clamp one piston, depress brake pedal to pop out the unclamped piston. Clean one side, rebuild, bleed, and do the other piston.
Other methods while it is off the car is using air pressure.
Or add grease fitting and push it out with grease.

Air works well through the brake line. Watch your fingers!!! When shooting air into the brake line the pistons will snap together. Place a block of wood between the pistons about the width of the rotor.
By the way, this makes a real mess. All the brake fluid in the cylinders is going to spray everywhere. Do this somewhere appropriate. Also, if you have a standard air gun attachement, if you remove the end fitting it will thread directly onto the brake line.
